Pull the toilet up and out of the way. Push the pipe cap onto the pipe until its edge reaches the depth mark. Slice off a bit of the top of the pipe embedded in the floor. You could also probably chip it out with a knife sharp chisel.

Measure from the end of each pipe and make a depth marking as directed by the push on fitting manufacturer. Unscrew sink lift away. The mark will tell you when the fitting is pushed on all the way which is essential for a proper seal. Turn off the feed valve drain the water from the tank unhook the feed line and remove the anchoring bolts with a wrench.

To permanently close off the pipe in a concrete slab the floor flange should be removed and the pipe capped below the floor surface. Sink disconnect pipes place end caps to water pipes disconnect out let pipe cut of to desired place cap of pipe. Cap the pipes. If the floor flange for the toilet is set in concrete the job will be a lot more difficult than if it s on the second floor for example and the flooring can be removed to permanently close off the pipe.

If the top of the plug still sticks out above the floor you can get an internal pvc pipe cutter which is like a rotary dremel circular saw blade on a drill shaft. This will involve removing a portion of the surrounding concrete removing the floor flange which may have to be cut out and then the capping the pipe. Sink 50mm 2 inch cap. End cap for main drain out let.
